Does might-make-right? Jay doesn't necessarily believe that is the case... but he certainly does believe in everybody having a responsibility to fight for what they believe is right.
But if his alternative to the army's "Justify the means with the ends" strategy is really simply doing the same thing... is he really in the right?
And so lies the struggle.

Alice isn't exactly a paragon of stoic maturity, is she?
She's a non-conformist anarchist of the most extreme type with suicidal tendencies, and she's darn lucky she hasn't gotten herself killed before now. But one day she is going to run into some one who's not going to put up with her crap, and she's going to get really hurt, or really dead.
Go on in. What's the worst that can happen with a hot tempered red head?
I suspect part of his problem might be that while he's survived orbital bombardments and all, he may not be precisely equipped for dealing with temperamental females... particularly at the further reaches of the scale. His skillset is of limited value here.
Like using a hammer when all you need is a feather touch, haha. Good tool, way out of its element.
As Mr. Han said in Enter the Dragon: "It is strength which makes all other virtues possible."
True. That makes it pretty hard to tell who has good intentions but simply lacks the strength to do good, vs people who have no positive virtues at all.
But what's the functional value of a good intention, if not supported by action?
Neutrality and inaction arguably carry their own evil in many situations.
I think he just did what he thought is the right choice.
In the end, he saved people.
It is not his fault the system exploited him and painted him as someone more. It happened.
I guess Alice has to realize that at some point.
Realize? Maybe.
Accept? Probably not, though if I were a betting man I'd say she has a heart of gold (Valentine's pinup notwithstanding) encased in a leaden shield. She just needs enough stability (personalized moral support, essentially, as in a good friend) in order to let her vulnerability shine through.
Alice (and Jay) are in for rough times if they stick together.
